Fastqc provides a quality control checks on raw sequence data (typically fastq) coming from high throughput sequencing pipelines. The main functions of FastQC are: import of data from BAM, SAM or FastQ files (any variant); provide a quick overview to tell you in which areas there may be problems; summarize graphs and tables to quickly assess your data; export of results to an HTML based permanent report; and offline operation to allow automated generation of reports without running the interactive application

FastQC is a simple in use software for providing quick quality control checks on raw sequence data coming from high throughput sequencing pipelines. Graphical HTML output includes diverse per base and per sequence statistics and appears to give a pass or fail result. Module summary is designed for simple visual evaluation of whether the results seem entirely normal (green tick), slightly abnormal (orange triangle) or very unusual (red cross). Library is expected as normal if it is random and diverse. It should be taken into account for the final evaluations of biased libraries.
