ClustalW2 is a widely used general purpose multiple sequence alignment tool for nucleotide and protein sequences. It provides progressive alignment based on a guide tree. ClustalW2 maintains two types of pair-wise alignment (slow and fast) for pre-processing the information. Every step of the progressive alignment and output format can be adjusted by sets of parameters with reasonable defaults.
